Before: The China National GeneBank (CNGB) based in Shenzhen was established in January 2011 and officially opened on 22 September 2016 to act as a platform for integrating resources and capabilities to support the development of the life sciences and bio-economy in China. The CNGB has integrated five arms divided into three "banks" and two "platforms." The banks include a Biorepository, Bio-informatics Data Center and Living Biobank, while the platforms consist of a Digitalization Platform, as well as a Synthesis and Editing Platform.
To establish a unified shared portal to CNGB and archive the results in the whole life of scientific research, we present CNGBdb, a unified platform for biological big data sharing and application services. At present, CNGBdb has integrated large amount of internal and external biological data from CNGB, NCBI, EBI, etc. There are 14 internal scientific databases from CNGB such as Data Integration Solution for Systematic Exploration of Cancer Traits (DISSECT), Pan Immune Repertoire Database (PIRD), and Genetic Disease and Rare Disease database (GDRD). The DISSECT is a comprehensive data integration platform for cancer research, including the first mirror site of ICGC Data Portal in China, which has already stored genomic and clinical data of 37 projects, with 50181 samples, 59,615 genes, 8 analysis tools, and the total data volume of 18GB. The PIRD mainly focuses on immune data related to human body. It collects BCR and TCR sequencing data of various diseases and experimental information, and phenotype information of corresponding individuals. The PIRD V1 stores 4.7TB raw data and 37GB compressed analysis data of 1,923 samples, which provides data comparison and visualization services for disease and health researchers and clinicians. GDRD is an integrated platform for research and application of genetic diseases and rare diseases, which focuses on collection, storage, analysis and mining of human genetic data and phenotype data. Now in GDRD phase I, approximately 7,000 papers, 10,000 causative variants and 300 families with rare disorders from BGI have been organized and presented on the website as well as ClinVar and OMIM database. In addition, CNGBdb provides an automated interpretation process that helps clinicians analysis the results of genetic testing, greatly improving interpretation efficiency and avoiding human error. The total amount of internal data source has reached 600TB.
There are 12 sub databases in CNGBdb, including literature, variation, gene, genome, protein, sequence, organism, project, sample, experiment, run, and assembly. Based on underlying big data and cloud computing technologies, it provides various data services, including archive, analysis, knowledge search, management authorization of biological data.
CNGBdb adopts data structures and standards of international omics, health, and medicine, such as The International Nucleotide Sequence Database Collaboration (INSDC), The Global Alliance for Genomics and Health GA4GH (GA4GH), Global Genome Biodiversity Network (GGBN), American College of Medical Genetics and Genomics (ACMG), and constructs standardized data standards and structures with wide compatibility.
All public data and data services provided by CNGBdb are freely available to all users worldwide, which will alleviate the burdens of biological big data management, promote the effective use of data and the development of life sciences and bioindustry.
